From what you are describing it sounds like the bolts have worked loose and the metal top hat bush that sits in the manifold flange has dropped out. You get replacement top hat bushes if you get a new joint kit.
I feel sorry for you buddy, but it sounds like you were about to do some big changes to it anyway. So, chin up and get it back on the road if you can. Watch out for changeable road conditions in the future. Good luck :)
Just had a quick look at that guide and I would mount it differently.
The way it is currently mounted will create a moment about the head of the bolt, which could stretch the hole in the metal plate as it is pulled, and may even shear the head of the bolt clean off.

1) Turn anticlockwise (un-screw) until it stops. Don't go crazy on it though I would imagine its relatively easy to strip threads on these things. You will be able to feel when it won't go any further.
2) Turn clockwise (screw in) counting each click as you go.
